چکیده

The formation of bubbles in nucleic acids (NAs) are fundamental in many biological processes such as DNA replication, recombination, telomeres formation, nucleotide excision repair, as well as RNA transcription and splicing. These precesses are carried out by assembled complexes with enzymes that separate selected regions of NAs. Within the frame of a nonlinear dynamics approach we model the structure of the DNA duplex by a nonlinear network of coupled oscillators. We show that in fact from certain local structural distortions there originate oscillating localized patterns, that is radial and torsional breathers, which are associated with localized H-bond deformations, being reminiscent of the replication bubble. We further study the temperature dependence of these oscillating bubbles. To this aim the underlying nonlinear oscillator network of the DNA duplex is brought in contact with a heat bath using the Nosé-Hoover-method. Special attention is paid to the stability of the oscillating bubbles under the imposed thermal perturbations. It is demonstrated that the radial and torsional breathers, sustain the impact of thermal perturbations even at temperatures as high as room temperature. Generally, for nonzero temperature the H-bond breathers move coherently along the double chain whereas at T = 0 standing radial and torsional breathers result. Numerical Simulation of Separation Bubble on Elliptic Cylinders Using Three-equation k-? Turbulence Model

Occurrence of laminar separation bubbles on solid walls of an elliptic cylinder has been simulated using a recently developed transitional model for boundary layer flows. Computational method is based on the solution of the Reynolds averaged Navier-Stokes (RANS) equations and the eddy-viscosity concept. Transitional model tries to simulate streamwise fluctuations, induced by freestream turbulen...

Modeling of Partial Digest Problem as a Network flows problem

Restriction Site Mapping is one of the interesting tasks in Computational Biology. A DNA strand can be thought of as a string on the letters A, T, C, and G. When a particular restriction enzyme is added to a DNA solution, the DNA is cut at particular restriction sites. The goal of the restriction site mapping is to determine the location of every site for a given enzyme. In partial digest metho...

Dimensional Similarity in the Study of Microbubble Production Inside Venturi Tube

The present study considers of the water and air flow and Micro-Bubble production inside the venturi tube, by the use of dimensional analysis. Numerical analysis of Micro-Bubble creation in venturi tube requires fast computers and large amounts of storage space. Up to now, there has been no numerical analysis concerning Micro-Bubble creation and all other existing studies are experimental. To s...
